Go to admin/settings/filters and choose the input format where you want to add the filter (click on the configure link next to this input format).
Check the CKEditor Link Filter checkbox and save settings.
PD: Cuando quieras ver internamente el html generado te va a mostrar siempre como node/* el href. Cuando se imprima el contenido recien vas a verlo como le indicaste(supongo que estas usando pathauto no?)
